There should be absolutely NO oxygen leaking into the bottle during growth on the shaker. Otherwise the cells get killed off from the formation of free radicals (presumably, reactions with NO). Our success rate is ~90%. Clumped cells are usually indicative of toxicity, which we think is indirectly mediated by oxygen-NOx chemistry. Make sue you have no contaminating strain in the stock cultures.
