Data Explanation

Genespring Excel Files

The Excel data files were created using the array analysis program GeneSpring 7.3 from Silicon Genetics. This program allows us to combine the dye reversal data from each biological sample (technical replicate) and data from multiple experimental versus control samples (biological replicates). The list includes the background-subtracted fluorescence intensity for the experimental channel, the control channel, and the normalized ratio for each gene (the numbers in parentheses show the range of the data values for experimental samples, control samples, and experimental/control samples), as well as the t-test p-value and gene identifiers.

EASE

EASE is an analysis program used to look for enrichment int he reglated gene lists under various categories, including those in the GO biological process, molecular function, and cellular component ontologies. To learn more about this tool, and to use other annotation and classification tools, please go to http://niaid.abcc.ncifcrf.gov/. We encourage you to read the paper published on the creation of EASE to further clarify how this algorithm functions.

GPR Page and Excel Data Page

The GPR files contain all of the raw data for each slide generated with the slide scanning software GenePix 3.0. I have attempted to remove all obviously bad data ( i.e. scratches, dust, high background, etc.). The data on this page have not been normalized. This file can be opened using excel.
