Table S2. Homology groups used to construct the species phylogeny. Each of these 423 groups contains a single gene in each of the 15 taxa under analysis and this gene is on the main chromosome within the Rhizobiaceae. Genbank protein accessions or genome-project protein identifiers are given for each genome identified by Genbank taxon ID (see Table S1). Rows correspond to gene families and columns correspond to genomes.

Key gene clusters shared by chromosome II in several strains of Brucella (represented by B. suis 1330), chromosome II in Ochrobactrum anthropi, chromosome II in biovar 1 (C58) and 3 (S4) strains of Agrobacterium, 2651 kbp replicon in biovar 2 (K84) of Agrobacterium, plasmid p42e of Rhizobium etli (Ret), plasmid pRL11 of Rhizobium leguminosarum (Rleg), and plasmid pSymB of Sinorhizobium (Sino), most likely due to a shared repABC-type plasmid precursor (labeled IRT in the research article) that either entered an ancestral genome carrying these gene clusters and/or resulted from an ancestral intragenome gene transfer from chromosome I to the IRT plasmid early in the Rhizobiales lineage.

Supplementary Information: Methods

 

DNA sequencing and assembly.  Two DNA libraries with 2-4 kb or 4-8 kb insert sizes were generated for each Agrobacterium genome by mechanical shearing of DNA and cloning into pUC18. After Sanger-based shotgun sequencing of the libraries, the reads (~87,000 for K84 and ~82,000 for S4) were assembled and edited using Phred, Phrap, and Consed (1-3) . Gaps were closed by PCR targeted sequencing.  All rRNA operons were amplified with specific flanking primers, sequenced and assembled individually.  All nucleotides with Phred scores <40 were re-sequenced using an independent PCR fragment as template. The error rate is estimated to be <1:10,000. The genome sequences are available through GenBank (4) and the interactive Agrobacterium genomes database (5) maintained by the Setubal group at the Virginia Bioinformatics Institute (6) .

 

Comparative genomics analyses.  Ortholog families for Fig. 3 were obtained with orthoMCL (7) . Ortholog alignments were obtained with custom Perl scripts. Circular representations of these alignments were obtained with the tool genomeViz (8) .  Analysis of potential intragenome transfers (Tables S3-S21) involved the Multi-Genome Homology Comparison (9) and Phylogenetic Profiler (10) Web-based tools.  Completed bacterial genomes listed in NCBI as having more than one chromosome were initially examined and only those cases where the additional chromosome(s) carried a substantial number of essential genes were maintained.  Within this subset, three cases in which two or more closely related genera appear to share a common origin of additional chromosomes were analyzed in greater detail.  If intragenome transfer is a robust explanation for the origin of additional chromosomes, then the ÒtransferredÓ genes should occur in clusters within which the synteny from the initial ancestral chromosome I was maintained.  The additional chromosomes of two related genera A and B were searched for such shared gene clusters that are present on chromosome I of a unichromosomal relative C but are no longer found on chromosome I in genera A and B.  An initial homology lower limit of 60% identity was used and once clusters were identified the lower limit was adjusted to 40% identity to determine the fullest extent of each shared gene cluster. Preliminary versions of Tables S3-S21 were checked against the ortholog alignments, and minor corrections and additions were done to obtain the final set of tables.

 

Analysis of the repABC systems of Agrobacterium. The RepA, RepB, and RepC protein sequences from Agrobacterium tumefaciens were used as a query against the NCBI database as of May, 2007 using the NCBI BlastP program (11) .  The top 100 matches were used for analysis.  The sequences of each protein were aligned using the Muscle program (12) ; phylogenetic and molecular evolutionary analyses were conducted using MEGA, version 4 (13) .

 

Phylogenetic comparisons among the Rhizobiaceae. A database of all multiply-alignable homology groups was developed using the methods previously described (14) for six representatives of the Rhizobiaceae plus nine outgroups in the Rhizobiales (taxa listed in Table S1 (5) ). All homology groups which had a single gene in each of the 15 taxa were selected (486 total) and this compilation was filtered to remove any which did not have all members on the largest replicon within the Rhizobiaceae genomes, yielding a total of 423 homology groups (Table S2 (5) ). The sequences were aligned using Muscle (12) within each group and filtered to remove poorly aligned regions using Gblocks (15) . Trees were inferred by MrBayes (16) individually from each alignment and from a concatenation of all 423 consisting of 133,351 aligned amino acid positions, using the 'WAG' amino-acid substitution model and gamma-distributed rate variation. After burn-in, the concatenated set converged to a single topology with 100% support at all nodes. The plurality-rule consensus of single-protein genes matched the topology of the concatenated data, though with variable support numbers.

 

Niche Map Construction.  A niche map was constructed as previously described (17) .  In brief, a total of 625 prokaryotic genome sequences obtained from the National Center for Biotechnological Information Microbial Genomes database (http://www.ncbi.nlm.nih.gov/genomes/lproks.cgi, accessed:  01.15.2008).  The predicted proteome of each organism was then compared against a local database of Pfam protein domains (18) using RPSBLAST (11) .  For each bacterium, a protein domain profile was constructed by calculating the total number of instances a particular Pfam ID was found in the prokaryoteÕs genome.  These profiles were then clustered using SpearmanÕs rank correlation, and a combination of force-directed placement and multi-dimensional scaling was used to assign an (x, y) coordinate to each prokaryote in the plane.  This ordination was then visualized as a topographical map in three dimensions using the computer program VxInsight.  The map consists of a number of mountains, and the height of each mountain corresponds to the number of prokaryotes found in that particular area.  Mountain numbers were then assigned by ranking each mountain based on their total number of composite prokaryotes in ascending order.

 

Rhizobiaceae Pfam Analysis.  To determine the set of Pfams unique to the Rhizobiaceae in mountain NM13 on the niche map, the set of Pfams found in all seven members of this family were initially calculated.  Only those Pfams that were found in less than two-thirds of all other prokaryotes on the niche map were retained.  Finally, this list was parsed against a generated list of Pfams that were found in all 46 of the other a-proteobacteria in NM13.

 

Comparative single protein analysis (used to create figure S1). Genomes were clustered by gene content by constructing a matrix of pairwise distances between bacterial proteomes.  Pairwise distances were estimated using the following procedure.  Using NCBI BlastP, each protein in genome A was compared to the proteome of genome B. The similarity of the top hit in genome B was noted for each protein in genome A.  All such A to B comparisons were summarized by calculating the percentage of the proteins in A which had a match in B of at least certain similarity. That is, a table was created showing what fraction of proteome A had matches of at least 100% identity in B, what fraction had matches of at least 99% identity, what fraction had 98%, and so on. If A and B were the same proteome, this table would contain values of 1.0 for all percents identity from 100% to 1%. The sum of the differences between the actual fractions observed and those which would arise from having identical proteomes is our pairwise distance measure. The proteomic comparison was repeated for all possible pairwise comparisons. A dendrogram illustrating how the genomes cluster (and their relative distances) with this scheme can be easily derived from the matrix of pairwise distances using the neighbor-joining method implemented in PHYLIP. This proteomic comparison method also appears robust with respect to highly divergent and even largely disjoint protein sets: the archeon Pyrococcus furiosus branches deeply from the gamma proteobacteria, while the small genome of Buchnera aphidicola, for example, clusters with Wigglesworthia (data not shown). In spirit, this clustering method is similar to the more rigorous average amino acid identity (AAI) measure proposed by Konstantinidis and Tiedje (19) ; like theirs, our method shows that entire proteome comparisons largely recapitulate standard 16S rRNA phylogeny yet provide insights into the correlation of genome and ecological role as well as highlighting possible horizontal gene transfer.
